I want to buy a Select Pass for 5 countries which are: Greece, Italy, France, Benelux and Ireland. My question is if I am starting out in Germany, will this particular pass allow me to get to the first destination? Or do I have to add Germany into the selected countries?
Also, when I am done visiting each country, respectively, can I use, for example, my benelux portion to get to ireland and so on?

No, you can't use your pass in a country not listed on it. You should, however, be able to use it from the border of the country. For example, a couple of years ago I got a railpass for Italy but started my trip in Switzerland. At the train station, it was an easy thing to buy a separate ticket to cover me through Switzerland to the border, where my railpass then took effect.
If I remember correctly, your selectpass covers any travel you do in any of those countries... it isn't broken into portions for each country
